Overview

Visualize 3D molecular structures and identify organic functional groups instantly.

# MadSci Chem Functional Group Visualizer Bring chemistry to life directly in your browser. The MadSci Chem Functional Group Visualizer is a Chrome extension built for students, educators, and chemistry enthusiasts who want instant, interactive 3D molecular visualization without leaving the page they're reading. --- ## What It Does Whenever you encounter a chemical name while browsing — in a research article, a Wikipedia entry, a textbook PDF, or a lab report — simply highlight the name, right-click, and select **"Visualize Molecule."** The extension's side panel opens instantly, fetching the compound's structure from PubChem and rendering it as a fully interactive 3D model. Rotate it, zoom in, and explore the geometry of the molecule in real time. Not near a link? No problem. You can also type any compound name directly into the search bar inside the panel and visualize it on demand. --- ## Features **Interactive 3D Rendering** Molecules are rendered using 3Dmol.js, a powerful WebGL-based molecular graphics engine. Every bond and atom is displayed in stick-model format with spectrum coloring, so carbon, oxygen, nitrogen, hydrogen, and other elements are visually distinct at a glance. You can click and drag to rotate the structure freely in three dimensions. **Automatic Functional Group Detection** The extension doesn't just show you what a molecule looks like — it tells you what kind of molecule it is. Using the compound's canonical SMILES string retrieved from PubChem, the extension automatically identifies key organic functional groups including: - **Esters** (cleavable) - **Amides** (cleavable) - **Carboxylic Acids** - **Alcohols** - **Ketones and Aldehydes** - **Amines** For molecules with multiple functional groups — like amino acids, hydroxy acids, or bifunctional compounds — the extension detects and reports all of them together (e.g. "Carboxylic Acid & Amine" for glycine). **Right-Click Context Menu Integration** The extension integrates natively into Chrome's context menu. Highlight any chemical name on any webpage, right-click, and the "Visualize Molecule" option appears automatically. One click opens the side panel and loads the structure — no copy-pasting, no switching tabs, no interrupting your reading flow. **Manual Search** The side panel includes a built-in search bar for looking up molecules by name at any time, independent of what's on the current page. Type a common name, IUPAC name, or synonym and hit Visualize. **Live PubChem Integration** Structural data is pulled in real time from the National Center for Biotechnology Information's PubChem database — one of the largest and most authoritative public repositories of chemical information in the world, containing data on over 100 million compounds. 3D conformer data is used where available, with automatic fallback to 2D structure data for compounds where a 3D record hasn't been deposited. **SMILES Display** The canonical SMILES string for each compound is displayed alongside the functional group annotation, giving more advanced users a quick reference to the compound's connectivity notation. --- ## Who It's For **Students** learning organic chemistry who want to instantly visualize the molecules they're reading about, rather than trying to mentally picture 3D structure from a flat diagram. **Educators** who want a frictionless tool for demonstrating molecular geometry and functional group classification in real time during lectures or online sessions. **Researchers and science writers** who regularly read chemical literature and want quick structural confirmation without opening a separate molecular editor or database. **Curious learners** who encounter chemical names in everyday reading and want to understand what they're actually looking at. --- ## How to Use 1. Install the extension and pin it to your Chrome toolbar. 2. Browse to any page containing chemical names. 3. Highlight a compound name (e.g. "acetylsalicylic acid"), right-click, and choose **Visualize Molecule**. 4. The side panel opens with the 3D structure rendered and the functional group identified. 5. Drag to rotate, scroll to zoom, and read the SMILES and group annotation below. Alternatively, click the extension icon in your toolbar to open the panel at any time and use the manual search bar.
